The Italian giants became the first side to prevent the Blaugrana from scoring over two legs in a UCL knockout tie since Bayern Munich eliminated the Catalan club in 2013.
Despite another Man of the Match performance, Neymar could not change his side's fortunes on the night, and he broke down in tears at the final whistle.
He was seen being consoled by his former Barca colleague and Brazil teammate Alves, who has since explained what he told his heartbroken friend.
"I've told him that this is life, unfortunately we had to face each other," he told beIN SPORTS.
"I did not want to measure myself just on this, we have lived these moments together and now we live them apart, so it is hard.
"We have to focus on our jobs, but the feeling is there."
The Bianconeri, who have conceded only two goals in the Champions League this season, will learn who their opponents for the semi-finals will be in the official draw on Friday, while Barcelona will now prepare for Sunday's El Clasico, which Neymar will miss due to suspension.
